There’s this moment in series four, episode two, where the 10th Doctor (David Tennant) is told, “No man is allowed in the Temple of Sibyl” and he just replies with “Ah that’s alright, just us girls”. It’s almost used as a clarifying comment rather than a comedic moment. No one corrects him or fights him or laughs.

...I'm not sure I totally agree it's not played as comedic, so much as everyone being got by the "The Doctor is talking so everyone stands by and waits their turn" trope.

That said I do agree that it's not just comedic when you take the full spectrum of the Doctor into account. Even as his most cisgendered, he's pretty iconoclastic with respect to gender expression.
