Much as I am all about the SoRiKai, any combination of Xion, Kairi, and Namine is also delightful.

(Side note: I was going to ask you that one if I weren't beaten to it!)

Also, I'm very fond of Strelitzia/Elrena, but I don't know if that counts as rare.

Like I was saying in Hannah's Plurk, it's weirdly hard to ship from VI even though all the characters are great! I mean, obviously I love Terra/Celes, but I don't think that counts as rare.

Actually, now that I think about it, something I haven't seen but could work really well if set at the right time might be Celes and Sabin.

I mean, the sheer relief and joy at finding each other in the WoR alone could kickstart something...
