API just means a standardised interface for programmers (other than Mojang) to do stuff to. All mods right now essentially use guesswork to do things, and sometimes things change. Bukkit is/was an API, but not an official one. Mojang bought them with the intent of making it into an official one, iirc, but then <DRAMA> so I think they gave up on that approach
